Show moreThis thesis aims to investigate the effect of tripartite interaction between microbial inoculants, the plant, and herbivore insects on the rhizosphere microbiome and volatilome. We investigated the rhizosphere microbiome and volatilome of tomato plants exposed to insect herbivory and/or inoculated with beneficial microbes known to trigger ISR. First, we reviewed the abiotic and biotic factors that impact the success of ISR microbial inoculants (Chapter 2). Then, we tested microbial inoculants against different stresses and experimental conditions to compare interactions in variable contexts (Chapter 3). Next, we explored the impact of insect herbivory aboveground, on the volatile and microbial belowground compartment. In Chapter 4 we explored root volatiles under stress in two tomato species to evaluate the genotype impact on the stress-induced root volatilome. In Chapter 5, we studied the impact of endosymbiotic fungi arbuscular mycorrhizal fungi (AMF) on root volatiles in an in vitro bioassay and in a greenhouse setup with herbivory-stressed plants. In Chapter 6, we compared the effect of four phylogenetically diverse bacteria and fungi, inoculated as single-species and as a synthetic community, on the rhizosphere microbiome assembly and volatilome in herbivory-stressed plants. Show moreStriga hermonthica, commonly known as witchweed, infests major cereal crops in Sub-Saharan Africa causing severe yield losses and threatening the livelihood of millions of resource poor farmers. Despite the use of herbicides, Striga-resistant crop varieties and agronomic practices to mitigate the impact of Striga, these are not effective on their own and require high monetary investments by smallholder farmers. My PhD research focuses on the potential of soil microbes to disrupt the early stages of the parasite’s life cycle through the production of volatile organic compounds. More specifically, we developed a computer vision tool that enabled the large-scale screening of a large bacterial collection for its functional potential to suppress Striga seed germination by naturally produced volatile compounds. This was complemented with the identification of several Striga-suppressive volatile compounds and studies into their genomic regulation. We developed a new approach of ‘precursor-directed activation’ of Striga-suppressive soil microbes by amending field soils with amino acid precursors to suppressive volatile compounds. This strategy will enable better deployment of volatile-mediated Striga suppression under field settings, by steering its production in situ and by aiding in the development of future control methods with higher efficacies and lower application costs Show less

Show moreBy growing in a soil plants change the biotic and abiotic properties of the soil in which they grow. This can influence the performance of plants that grow in the same soil subsequently and is known as plant soil feedback (PSF). Species largely differ in how they influence the soil while they grow in it and how they react to conditioned soil. So far PSF was mainly shown to influence biomass of plants and certain specific chemical compounds in plants. This thesis demonstrates how the whole metabolome of a range of different plants changes due to different microbiomes in the soil and that the influence of soil on the metabolome of plants can be stronger than the effect of herbivory. Furthermore, this thesis shows how these PSF change over time and on different spatial scales and which methods are most suitable to study the metabolomic response of plants. Show less

Show morePlant-microbe interaction resulted in different physio/chemical responses by host plant and interacting rhizobacteria. This thesis focuses on how different plants and rhizobacteria combinations modulate plant metabolism. Factorial combinations of different plant species, including Arabidopsis thaliana (model plant), Brassica oleracea var. italica (crop) and Artemisia annua (medicinal plant), and phylogenetically distinct rhizobacterial species, including Pseudomonas fluorescens SS101 (Pf SS101), Microbacterium and three Paraburkholderia species, were used as study model systems in this thesis. Untargeted metabolomics was used to assess the impact of these rhizobacteria on the shoot chemistry of the host plant species. This study revealed that root treatment of different plant species with rhizobacteria altered 18-78% of the detected plant secondary metabolites in the shoot. We also assessed the impact of a known bacterial trait on plant phenotype and chemistry. cysH mutation of Pf SS101 affected the chain elongation of aliphatic glucosinolate biosynthesis in Arabidopsis whereas it led to an accumulation of indolic glucosinolates and flavonoids in Broccoli. To further discover the bacterial traits affected during the interaction with Broccoli roots, genome wide transcriptome analysis was carried out, resulting in upregulation of genes involved in flagellar assembly, chemotaxis, and motility together with nutrient uptake and (an)ion transporter in Paraburkholderia species. Show moreThe overall objectives of my thesis are to investigate the dynamics of the sorghum root microbiome and to explore the beneficial effects of the root microbiome on sorghum growth and stress tolerance. In Chapter 2, I describe the differences in rhizobacterial community composition of seven different sorghum cultivars grown in the greenhouse in two different soil types at four different plant growth stages. in Chapter 3 I present the co-occurrence of bacterial and fungal communities in the rhizosphere of different sorghum cultivars. Chapter 4 addresses the effects of different rhizobacterial community compositions on growth and drought tolerance of sorghum. In Chapter 5, I described the effects of five endophytic bacterial strains on the growth of four sorghum cultivars. In Chapter 6, I provide a general discussion of the main findings of this thesis and highlight the importance of sorghum-microbiome interactions. Show less
